For a first trip, start with three or four nights in Siem Reap and two or three in Phnom Penh. Siem Reap makes room for Angkor and local craft; Phnom Penh offers museums, neighbourhoods and a different food scene. Adjust the balance around the days you want to have, then choose flights that avoid unnecessary backtracking.

This counts arrival on the first day, departure on the last, and one day for each intercity journey. Flight times can change your margins; they do not create another day.
Four nights allow a day at Angkor Wat, a different day in town and a second outing to Bayon and Ta Prohm. Adapt the selection to the walking and heat rather than trying to complete a circuit.

Two nights generally leave one full day when arrival and departure days are used for travel. A third lets you separate a heritage visit, a museum, a neighbourhood and your meals, with a pause in the middle.

These are route shapes, not statements about available direct flights. Check services for your dates before treating any of them as bookable.
For seven calendar days and six nights, a simple example is four nights in Siem Reap followed by two in Phnom Penh:
That is four full days without an intercity journey: three in Siem Reap and one in Phnom Penh. Reverse the route if the flights work better. Add another destination only by taking time away from one of those stays.
Keep this allocation if you want both cities without introducing a third intercity journey.
Put two totals side by side: the return fare through one airport, and the multi-city fare. Use the same luggage allowance and comparable connections. To the return-fare option, add the extra domestic journey, airport transfers and any night needed to get back in position.
Then write down the time difference separately. A lower fare can still be the right choice; you simply need to know which day it costs. For a family or group, compare the total for everyone, not the flight price for one person against the cost of one shared car.
If the trip includes an island, plan to be back on the mainland before the day of your international flight. Ferry operators acknowledge weather delays; an attractive morning sailing should not be the only thing protecting the flight home. This is a planning buffer, not a guarantee against disruption. For any departure, check the transfer from your final hotel to the correct airport and the airline's check-in requirement. Only then build the last sightseeing day.
