Choose Battambang if you want another city and its countryside between Siem Reap and Phnom Penh. Choose Kampot if the southern part of the trip is an experience you actively want: the river, pepper country and time around Kep. Neither needs to be added simply because two nights remain unallocated.
A useful test is to describe one day you would like in each place. If one answer is vivid and the other is just a list of sights, you probably have your choice.

Your time on the ground
Arrival and departure are not counted as full sightseeing days. These examples allow a day per connection; check the actual schedules and buffers for your trip.
Battambang suits a trip where Angkor and Phnom Penh are already fixed and you would like another view of urban and rural Cambodia. Give the visit at least one day without changing bases. Two nights can provide that; three make it easier to separate town time from a longer outing.
The important word is can. A two-night stay with a late first arrival and an early departure leaves one full day, not two. Decide whether that day justifies the two connections it adds.
Do not rely on a scenic boat connection simply because an old route description mentions it. Verify that it operates on your date, where it leaves and how long the complete journey takes. A road transfer can be the working plan until the alternative is confirmed.
Choose Kampot when the south is part of what you came for. A river-based stay, pepper-country outing and a visit towards Kep can give the trip a different rhythm after the temples and capital.
First decide whether you want to sleep in town or spend more time at a riverside property. They create different daily journeys. A beautiful room loses some of its appeal if every meal or outing needs a transfer you had not counted.
Kep can be an outing from one base or a separate stay. You do not need an extra checkout merely to put it on the itinerary. Our Kep guide helps decide what you would actually do there.
Battambang, for food and the arts. Jaan Bai, near Psar Nat, is a useful starting point for a Khmer meal in town. The restaurant is a social enterprise of Cambodian Children’s Trust; in your itinerary, its first role is to make room for a meal and the surrounding streets. For another half-day, consider a guided campus visit at Phare Ponleu Selpak. This is the arts school in Battambang, distinct from the Phare show in Siem Reap; use its organised visitor programme and check the calendar.

Kampot, for pepper and the southern countryside. La Plantation gives a countryside day a clear focus: pepper and spice growing, a visit and tasting. Its official farm page also lists experiences to book. Allow for the journey to the farm; the town-centre shop is a different outing. Booking arrangements can change with the season.
These are starting points rather than a general ranking or a package. Use them to decide whether a day in the region appeals to you, then choose and book directly.
These are ten-calendar-day sketches, with arrival on day one and departure on day ten. They are not available packages or timed transport plans.
Western route: four Siem Reap nights, two Battambang nights, three Phnom Penh nights. Travel on days five and seven. This leaves three full days in Siem Reap, one in Battambang and two in Phnom Penh, excluding arrival, departure and intercity days.
Southern route: three nights in Siem Reap, one in Phnom Penh to break the journey, three in Kampot, then two in Phnom Penh. Transfers take days four, five and eight. That leaves two full days in Siem Reap, two in Kampot and one in the capital. This version does not depend on an unconfirmed long direct Siem Reap–Kampot journey.
Both examples use nine nights. The southern version involves three changes of base rather than two: five full days on location versus six. That is the practical cost of the detour in this example, not a reason to reject Kampot if it is the stop you most want. If a more direct connection genuinely works for your dates and tolerance for travel, you can revisit the allocation.
First add the actual hotel changes and transfer days to the page. If that leaves only one short day in several places, choose a longer trip or one fewer region. A two-night stop is not intrinsically better value than another comfortable day somewhere you already want to be.
